Umm, I mean this as a comparison of version "legendaries", and "oobers" I know there are tons of counterparts, but I want information about which of the "oober/legendary" counterparts is beter.

Salamance vs. Dragonite
Dragon ite had higher defense, and can be taught ice moves, so dragonite wins.
FR Deoxys vs. Mewtwo
FR has higher Speed and Attack, so it would be able to hit Mewtwo before it falls
Jirachi Vs. Mew
mew can learn anything, so it would be able to abuse Jirachi's weaknesses.
Rayquazza vs. mewtwo
First Rayquaza has pretty poor stats for an OOber. Plus Mewtwo can learn Blizzard/ice beam. So, Mewtwo would win.

Here are the winners to me:

Dragonite, Ice Beam/Hyper Beam, and Dragon Claw. If one could be bred with Dragonbreath, that's a good 4th attack.
Snorlax, because Slacking doesn't attack after the 1st round.
Tyranitar, because of the sandstorm it stirs up when it appears on RS.
Rayquaza would win over Mew Two, equip with a Chesto berry when you have to use rest and it's ready for another round.

Deoxys = uber psychic legendary, like mewtwo, also final/ultamate legendary?
Rayquazza, final, ultimate ru/sa legendary,vs mewtwo, finale, usltimate RBY legendary.
