Okay, Reputation was initially introduced in the March of the Legion block starting with the Scryer and Aldor. The concept was initially that if you put Aldor cards along with whatever faction/class allies you had in your deck that you couldn't also use Scryer cards.
When Scourgewar came around and the designers wanted to add in the Nerubians, they found a few little problems and decided to revive the Reputation concept and apply it more globally. Having cards with a particular reputation means you can't put cards of a different rep into your deck. You can't mix Argent Crusade with the Aldor, nor the Nerubians with the Scryer. That's all it means. It simply puts a minor limitation on your deckbuilding that doesn't really matter all that much.
