Jirachi is on the 99th floor of Wish cave. Either you can try and recruit it or use the wish stone to get a wish.

You have to have the Music Box in your Toolbox. Don't try to use it---just have it with you. Then MEW might appear randomly on floors 36-98 as one of the pokemon generated when the floor is created. It can also appear in a monster house.
