Definitely Dark Paladin, which is also my favorite card in my deck. I love the art (the alternate arts mostly, including the one used in our Magician's Force booster) and the animation in that scene where it beheads all three Blue Eyes White Dragons with Diffusion Wave Motion. I love its staff blade, and of course its spell negation effect. All time favorite Yugi card by far, the best spellcaster he ever played, in spite of the fact it is restricted in its summoning conditions and hard to summon (being a fusion).

By the way, my answer is long in the interest of making this more than a list thread. :)

Ragnarok was never used in the manga, to my knowledge. Its anime effect was:

If I'm not mistaken, The Winged Dragon of Ra was destroyed by the secondary effect of "Magical Dimension" in the manga.

My favorite ... ? Hmm. I'm not sure, maybe I should go with the classic Dark Magician.
