None of the Egyptian God cards have yet appeared in the Yu-Gi-Oh! GX manga. For that matter, neither have the Sangenma (Sacred Beast) cards. The only Egyptian God card analogs to appear in any of the spinoff manga are the Jashin monsters in Yu-Gi-Oh! R.
Pharaoh Atem only plays all three of the Egyptian God cards in the anime. In the manga, he only plays Obelisk the Tormentor, which he uses to destroy Yugi's Stronghold the Moving Fortress in Duel 340.
Yugi destroys Obelisk with a combo of Silent Swordman LV0, Turn Jump and Hibiware no Yukuono (Shattered Axe). Turn Jump advances the field by 3 Turns, evolving Swordman to LV3 and ATK/2500 (ATK/1000 + ATK/500 per Turn), while Hibiware no Yukuono decreases an opposing monster by ATK/500 per Turn, reducing Obelisk from ATK/4000 to ATK/2500.
