Shinies have the same stats as regular Pokemons. No bonus.
Use shinies to show-off, or regular ones if you don't feel like waiting for the animation.

Shiny pokemon are valuable to many because they are so rare. The odds are over 8000 to 1 to even encounter a shiny pokemon. And assuming you do, you still have to have the skill/luck to recognize it and catch it.

Some species are very easy to tell from their non-shiny versions (for example, a bright-yellow Swablu is hard to miss), but other species are not as easy to identify as shiny.

You can get one with good IVs or terrible IVs, a nature that you want or one you don't want, etc., so using one for battles will depend on the same things you would normally use to decide for a non-shiny pokemon.

Luck also comes into play. The last shiny I ran into was a geodude on 7 island and it exploded before I could try and catch it (I didn't have a master ball). And then there have been players who have encountered them in the Safari, which isn't the greatest of luck either.

Appearance and rarity is basically the difference.

Recognize?
Last time I saw a shiny [back in Emerald] it STILL had those
stars and the sound of stars flying.

Yeah, luck. I ran into an Abra as my first shiny in the 3rd gen [Sapphire]
and you know what that means.

Anyways, to the main topic -
Which one you should use - choose according to what I gave you.
Just use a shiny if you prefer the look/effects..
There's really no harm using it..

ingame, the ivs and stuff are important.

in netbattle, use whichever looks better to you. Like, id rather use a blue kyogre than a purple one :\
