I like starting with Treeko b/c it evolves into Sceptile, and it has a wide range of moves, like Dragon Claw, Iron Tail, Earthquake, Leaf Blade, etc.

well I decided to start w/ Mudkip in the end. He can help(or Marshtomp and Swampert) in a lot of the Gyms.
The storyline's a joke.
Blaziken is obviously the best.
Also the most ugly, the most overused, overpowered, etc.
Blaziken:
Blaze Kick/Overeath
Bulk Up/Swords Dance
Sky Uppercut
Earthquake
OR
Endure
Reversal
Earthquake
Rock Slide
Sceptile:
Leech Seed
Substitute
Hidden Power Fire/Ice/Thunderpunch
Leaf Blade
OR a storyline one, which is better for the storyline:
Crunch
Leaf Blade
Dragon Claw
Thunderpunch
Swampert:
Curse
Earthquake
Rock Slide
Rest/Brick Break/Mirror Coat

I'm only doing the story so I could get to the Battle Frontier.
Let's make it clear:
If you wanna do the Battle Frontier seriously, you'll have to breed a NEW starter,
so don't waste TMs on this one [for story mode] and also don't give about EVs
[if you usually EV train]

That's exactly what I was gonna do(I mean not waste any TMs and not worry about EVs).
hehehehehehehehehehe

Man, here's a good team
Swampert: The King!
Breloom: Very good Pokemon, indeed!
Heracross: Get rid of Tate and Liza!
Linoone: The Thief
Tropius: The Flyer, cutter, boulder pusher and rock smasher
Psyduck: The Surfer, flasher, diver and waterfall climber
That's a very good team, indeed!

Well for the E4 I was thinking somehing along these lines:
Swampert
Manectric
Heracross
Glaile
and two of the following four(not sure which ones):
Aggron
Alakazam
Skarmory
Salamence
And I'm prolly gonna try and catch a Zigzagoon or two in the beginning of the game and train them.

Swampert's easily the best of them all (starter wise). One weakness from a mediocre attacking type, nice stats all around, multiple roles. Nice choice.
Glalie sucks and is redundant with Ice Beam Swampert, so ditch it and use Alakazam, Skarm, and Salamence.

except I'm not using any of my TMs until the Battle Fronteir where I could use them on my BF Pokemon or just clone a Pokemon holding the TM, basically cloning the TM.

I have tried all the starters out, several times each, and I've gotta say-they suck.
Kidding :-D
They're all good, but Sceptile (Treecko-Grovyle-Sceptile) is by far the best in my opinion.
For a good starting team, make sure you pick up a good flying type(what's Swellow's unevolved form?), and try to pick up a water type somewhere... All you need for the first gym is your Treecko, but having extra pokemon around helps a lot. PICK UP A ZIGZAGOON and train it up to level 91(not right away, take your time :-P), because of its ability, Pickup. Make him an HM slave-Surf/Strength/Cut/Rock Smash or something like that, a pokemon not meant for battling, but useful to the team.
So far, that's...
Treecko
Birdy(forgot the name so I'll call it Birdy.)
Zigzagoon
Afterwards, I highly suggest trying to find an Abra (hard as bulldonkey to catch though sometimes >_<), because Alakazam is THE BEST psychic(besides Metagross, but Metagross should be considered more of a steel type), no matter what anyone says. Grrr! You could try for a Ralts too... good luck training it though, it's so bad at the early stages(then again so are Abra and Kadabra)
Treecko
Birdy!
Zigzagoon
Abra/Ralts
When you can finally get a good water type, go for it-if you have to use Wingull, that's fine for a start, because of the dual typing that's useful against the beginning trainers. Pick up a Electrike too, Manectric's a pretty good pokemon.
By now, you should have...
Grovyle
Birdy/Swellow
Zigzagoon/Linoone
Kadabra/Kirlia
Electrike/Manectric
Wingull/Pelipper
So you've got grass, flying, normal, psychic, electric, and water types covered. Great. Now onto a fire type. Fire types are pretty crucial to the game a lot of the time... once you've beaten the Elite 4, go to the Safari Zone(new area will be opened) and pick up a Houndour. Make sure you grab a Bagon if you can(or want to) and don't forget to grab the pokeball with Beldum in it where Steven lives(or whatever his name is...). I know that Sharpedo sucks eggs, but I always grab one anyways, because of his dark/water typing(i love water pokemon and flying pokemon) and because of his high attack/special attack/speed. I find it's always good to have a fighting type(or just something with high attack, so grab a Breloom(shroomish) when you can.
INGAME
by now...
Sceptile
Alakazam(Kadabra if you have to)/Gardevoir
Metagross(or Metang if it's not evo'd yet)
Salamence(or Shelgon if it's not evo'd yet)
Breloom/Sharpedo(Surfer/HM slave if you want)
Linoone/Swellow(both HM slaves now)
Pretty much, just try to get your Treecko, a flier, something like a Breloom, maybe a Gyarados(ingame... doesn't matter about natures or anything-give it Surf. if you're working on a competitive team ever, Gyarados is mainly only good as a physical attacker), a strong electric type(flying/water counter), some good tanks, stuff like that.
The first tank you'll find is Aron>Lairon>Aggron, so... wait. That's my advice.
Hope this helps

Well I have finally decided on what to do:
Well first I started out with Mudkip. I then caught a Zigzagoon to be my HM Slave/Picker-Uper. I will then try and get a Water pokemon that can learn Flash as my second HM Slave. Those will not be on my E4 team(I mean the Zigzagoon and the Water HM Slave). On my way to Rustboro, I will catch a Tailow for my E4 team. Then, in Dewford Cave, I will get an Aron. And so on and so forth until I get an Electrike, Heracross, and Snorunt. This will be my final E4 team:
Swampert
Swellow
Aggron
Manectric
Heracross
Glalie
