I was wondering, when does the 3 turn move? Does it change at the beginning of my turn or my opponents?

Perminant (X) remains in play as long as it has counters.
You remove 1 counter each of the controling player's start phases, before drawing the card and when effects like [Gentle Heart] and [Village Governor] Activate.

Gotcha, I figured that.

So does that mean that my opponent's M. Battle Formation would still be in play during my turn too?

Here's an easy example:

Securing Food ( Turn 2 Hand 1 )
Permanent (1)
Effect: No Ninjas can be sent out to Battle.

I play this on my turn. I end after playing ninjas and charging chakra.

Your turn comes up. I have the thing out. You play Ninjas, missions, etc. And end too.

I take a counter off all my Permanent Missions So now there are zero on Securing Food. No Counters, it is chakra. Then I draw.
