I was in the S.S. Libra when I spotted Bonsly, approached it and the mail message came up scaring it, and it ran away. -_-; Was that supposed to happen?
Where should I look next? Is none storyline mail random? Should I check the Poke-spots for Bonsly?

Yes, that was meant to be. You can go to Gateon Port to talk to Jovi's friend's mom to get 1 out of 3 items. Put Poke' Food in the Poke' Spots until Bonsly appears in one of them.

Another question; where do shadow pokemon that flee 'somewhere' end up?

Shadow Pokémon that you fail to catch the first time around are stolen by Miror B., who was fired from Team Cipher and has now become a thief. You will get a Miror B. radar that will tell you when he's close by. You can battle him over and over again to snag all the Shadow Pokémon you missed, even if you continually fail, you can keep trying until you succeed. Once you snag all the Shadow Pokémon in the game (especially if you snagged some from him), he'll break your radar.

Hmm... Can you explain the Miror B. radar a little? Whenever the radar says he's in the area does that mean somewhere in the Orre region, or somewhere in the current place?

Somewhere in the current place, whenever the Miror Radar goes off, go to your key items and select Miror Radar. If he's in Pyrite or Realgam Tower, he's in the colosseum and if he's in a Pokespot then just go there and he may be there(Sometimes its just his cronies).

go back to pyrite town and you know that building next to that bridge talk to that blond girl on the top of the stairs and she will tell you how to approach him. She will say walk slowly so you wont scare him off then after that go back to that same girl at pyrite town
