Da-da-da-da-da!
Gamefaqs.com to the rescue:
Go to Pacifidlog Town. Surf near the top of the rocks and you'll eventually find Sky Pillar. You'll have to go in between some rocks to find it.
You'll have to beat the Elite Four before you can actually enter Sky Pillar.

If I have to beat the E4 how do I catch Raquzaya!

In Emerald you don't need to beat the E4 first. You can go to the Sky Pillar Right away. But in Ruby/Sapphire you have to beat the E4 first. It's a little to the right of Pacifidlog at the top. When your Surfing along the top you will eventually come to an opening between the rocks.

You'll also need the Mach Bike or you'll fall through the floor from the first cracked tile you reach.

To catch rayquaza one must throw a number of ultra balls at him rangeing from 2 to 167.
After using 120 ultra balls I can safely say this is almost certainly true.

LMAO
After about 25 Ultra Balls, I'd just reset the game and try again. I got mine in three throws.

i caught rayquaza after using 1 pokeball, 1 great ball then finally ultra ball
i think that this way of using increases your chance of catching a pokemon using
1. pokeball
2. great ball
3. ultra ball
then use pokeball at 4th throw. of course this can't b proved

For rayquaza I used 12 great balls, 24 ultra balls, 11 timer balls, and 1 nest ball. I caught it with a timer ball.

I used Gameshark.
...
Yes, that was a joke. I got all of mine in about 5 Ultra Ball tosses or so, after a single whack from one of my Pokés.
